In-Store Pickup Features
We need a way to mark an order as fulfilled without having to create a label and then void it when we have in-store pickups. We also need to have a carrier set up as in-store pickup with an email template separate from the one for packages that are being shipped.

Great question!
For marking orders "Shipped" with local pick-up, I'd recommend configuring the "Other" carrier with a custom profile for Local Pick-Up.
We can also configure a custom template for your local pick-up orders.
